I was wrong - I thought PDX Bus had a bug in iOS5 that was stopping the alarms from working...
You actually have to configure the device to allow notifications for each app, even local notifications. It was off by default for me, but it may not be for you...
So, when you upgrade to iOS5, please check the notification settings for PDX Bus to ensure they are on.
(From the settings app, choose Notifications then PDX Bus, see picture below)

Would it be possible to have either proximity alarms and arrival alarms or even individual steps of a trip in trip planner show up in the notifications bar? I love the app and I think that iOS 5 could make it even more powerful :)
I also keep getting a "the operating system has stopped allowing the alarms to run" message. Will this be fixed?
Hi Luke - not sure what you mean, but on iOS5 it does appear on the notification bar if you configure it to allow this!

So, when you plan a trip, it gives you individual steps. I think it would be cool of gps, time alarms, and those steps could all combine so I'm riding on the bus, I get to the stop, and it says "depart and board line xx" as each step occurs.
Luke - the operating system message is not a bug and so won't be fixed.
When using arrival alarms PDX Bus has to check for arrivals in the background. The OS will only allow this to happen for 10 minutes - no exceptions - so you have to switch back to PDX Bus every 10 mins to keep it running.
This is partly because I'm using "local notifications" and not notification over the network - I have no way of using the other kind of notifications. :-(
Error when trip planning involving Bus 1 Vermont. Bus 1 Vermont shows as 101 Vermont, there is no such bus as 101 Vermont. I just wanted to help make things more accurate. This is an awesome app! Thanks for creating it :)
